Commander Keen 4: Secret of the Oracle begins months after Keen frees the Vorticons from Mortimer McMire and returns back home, where he has to adapt to daily routines of eating mashed potatoes and going to bed early. Sometime during that time he developes his newest invention, the Photachyon Transceiver, which, simply put, is an interstellar radio.

While trying out the Transceiver (and listening to an alien sitcom, "My Favorite Yorp"), Keen stumbles upon a strange, distorted message spoken in Omnispeak which the Vorticons had taught him. From what he can hear in the transmission, Keen learns that something called the Shikadi are going to destroy the Milky Way in the name of the Gannalech. He thinks it sounds like a job for Commander Keen, so he dons his brother's football helmet and sets his Bean-with-Bacon Megarocket towards Gnosticus IV, the home planet of the Gnosticenes, the guardians of the Oracle -- they own him one, from some adventure never mentioned in greater detail. Keen needs information on who the Shikadi are and where he can find them.

Just when he is about to get going, his mom announces the dinner. "Aw, nuts!" The ship is going through the launching sequence, and there's no time to stop it and cover it, so he does the only thing he can -- stuns his mother. Unfortunately his dad hears something strange, and comes to see what's wrong ("double nuts!") and is stunned as well.

Leaving the stunned parents where they collapsed, Keen gets going and arrives at his target. There, an irritating (because he calls Commander Keen "Captain Keen") and scared Council Page tells him the Shikadi had been there, and they had taken the Council Members and imprisoned them in the Shadowlands, far to the west. This was the easiest way to keep them from interfering, as they are immortal. Keen decides to rescue them and flies to the Shadowlands, where dangerous creatures lurk in the jungles and deserts, caves and even underwater -- some of them being native and others what the Shikadi left there to guard the Gnosticenes.
